docs: sync manual with current config state
Update all affected chapters to reflect the evolved repository structure:
vega added as third host, hosts/common/ replaced by modules/common/base.nix,
profiles consolidated (ai-desktop/ai-agents replace ai-development/ai-tools),
backrest replaces restic-backup, beszel-agent added, igpu kernel corrected to
linuxPackages_7_0, codex-cli-nix input added.

docs: sync manual with current config state
- Add wireguard-vpn.nix throughout (directory listing, import chains, file guides)
- Update ai-tools.nix descriptions to reflect opencode, nixd LSP, Claude Code plugins, and SOPS credentials
- Add nova to hosts table (planned headless server, not yet deployed)
- Add YubiKey backup keys to .sops.yaml example in secrets chapter
- Fix flake.nix excerpt: home-manager.users now uses primaryUser variable
