docs: sync manual with current config state
Update all affected chapters to reflect the evolved repository structure:
vega added as third host, hosts/common/ replaced by modules/common/base.nix,
profiles consolidated (ai-desktop/ai-agents replace ai-development/ai-tools),
backrest replaces restic-backup, beszel-agent added, igpu kernel corrected to
linuxPackages_7_0, codex-cli-nix input added.
